Firstly, to see what ports are opened, use the following command:
netstat -ntlp

Or

nmap localhost

The above command will give an output of something like this:

Proto Recv-Q Send-Q Local Address           Foreign Address         State       PID/Program name
tcp        0      0 127.0.0.1:5939          0.0.0.0:*               LISTEN      -
tcp        0      0 127.0.1.1:53            0.0.0.0:*               LISTEN      -
tcp        0      0 0.0.0.0:22              0.0.0.0:*               LISTEN      -
tcp        0      0 127.0.0.1:631           0.0.0.0:*               LISTEN      -
tcp6       0      0 :::22                   :::*                    LISTEN      -
tcp6       0      0 ::1:631                 :::*                    LISTEN      -

Above 4th column lists the local ports listening/open i.e., ports 53,22,631 are open.

Then, to stop a port, simply run the following command:
fuser -k /tcp
By replacing "port" with the port you would like to close. So for instance, if you want to stop  port 22 (SSH), you would run the following command:
fuser -k 22/tcp

To close the "port 22" you can use iptables. Pl run below command as a root user.

iptables -A INPUT -p tcp --dport 22 -m state --state NEW,ESTABLISHED -j DROP

Similarly, to close the "port 139" you can use below iptable command.

iptables -A INPUT -p tcp --dport 139 -m state --state NEW,ESTABLISHED -j DROP

The loadleveler policy is to ensure that all users are provided with resources to run their job. Depending on the user privilege, job will be queued to that class. An user can run two jobs simultaneously. Execute command .llclass. on management server to see the policy set. As a policy users are not permitted to run jobs directly on compute servers. All jobs have to pass through loadleveler.

Last Update: 2016-04-27

A job queue is a list of jobs that are waiting to be processed. When a user submits a job to LoadLeveler, the job is entered into an internal database, which resides on one of the machines in the LoadLeveler cluster, until it is ready to be dispatched to run on another machine.
Submit a sample job, by entering the following command:
llsubmit /opt/ibmll/LoadL/full/samples/job1.cmd
You should receive a response similar to the following:
llsubmit: The job "c197blade1b05.ppd.pok.ibm.com.1" with 2 job steps has been submitted.
[loadl@c197blade1b05 samples]$

TIFR computer centre procures and renews wildcard SSL certificates which can be used for https communication of web servers like apache e.g https://mailhost.tifr.res.in.
The certifcates will be issued by DigiCert SHA2 Hish Assurance Server CA.

This SSL certificate will work only for *.tifr.res.in parent domain. For e.g. mailhost.tifr.res.in, www.tifr.res.in, theory.tifr.res.in, tcs.tifr.res.in etc.
It will not work for subdomains like *.theory.tifr.res.in or *.dhep.tifr.res.in or *.tcs.tifr.res.in . For e.g  mail.theory.tifr.res.in, home.theory.tifr.res.in, www.tcs.tifr.res.in,  ino.dhep.tifr.res.in.

Steps for SSL certificate.

  • 1. Generate CSR (Certificate Signing request) on the machine to be created using following commands.

Example for server name https://xyzserver.tifr.res.in

Generate openssl "csr and private key" with openssl ( Enter correct email Id, Department name and server name)

openssl  req -nodes -newkey rsa:2048 -nodes -keyout xyzserver.key -out xyzserver.csr -subj "/C=IN/ST=Maharashtra/L=Mumbai/O=Tata Institute of Fundamental Research/OU=Computer Centre/CN=*.tifr.res.in/emailAddress=cc@tifr.res.in"

To check the details of the csr.

openssl req -in xyzserver.csr -noout -text

Secure the private key

chmod 644 xyzserver.csr

chmod 400 xyzserver.key

  • 2. Send the csr file to email Id for with following subject and body to the eamil ID "cc@tifr.res.in".

Subject: Digital Sign needed for our server https://xyzserver.tifr.res.in

Body:

TIFR has procured wildcard SSL certificate for *.tifr.res.in from digicert .

Requesting you to kinldy send us the signed certificates. We are herewith attaching the xyzserver.csr (Certificate Signing request).

Attachment: xyzserver.csr

  • 3. Once the Signed certificate is received (xyzserver.crt) from the digicert, configure the Web server with the ssl certificates.
  • 4. Steps to configure certificate in RHEL apache server.

vi ssl.conf   of the apache configuration

SSLCertificateFile /etc/httpd/certs/xyzserver.crt

SSLCertificateKeyFile /etc/httpd/certs/xyzserver.key

SSLCACertificateFile /etc/httpd/certs/Intermediate_CA.crt

Restart apache and check the certificate at https://xyzserver.tifr.res.in.

A job queue is a list of jobs that are waiting to be processed. When a user submits a job to PBS, the job is entered into an internal database, which resides on one of the machines in the PBS cluster, until it is ready to be dispatched to run on another machine.
Submit a sample job, by entering the following command:
qsub job1.sh

Display the PBS job queue, by entering the following command:

PBS job queues are defined to shape the users queue as per the users job resource requirement.

For example, a job which is large in terms of requirements of cpus and nodes are more then this queue should be submitted to the "large" queue. Similarly if a jobs run for long time then this job should be sumbitted to the "long" queue.

Below are the list of Job queues in cchpc19:

Run command "qstat -Qf" to list the latest queue parameters.

Queue name: test

    resources_max.nodect = 2
    resources_max.walltime = 01:00:00
    max_run = [o:PBS_ALL=20]

Queue name: small

    resources_max.nodect = 1
    resources_max.walltime = 96:00:00
    max_run = [o:PBS_ALL=20]

Queue name: large

    resources_max.nodect = 2
    resources_max.walltime = 48:00:00
    max_run = [o:PBS_ALL=20]

Queue name: long

    resources_max.nodect = 1
    resources_max.walltime = 720:00:00
    max_run = [o:PBS_ALL=20]

MATLAB standalone programs can be run as per the below steps

1. Sample Matlab program
   Save below lines as file name MyExample.m

function hello

disp('hello MATLAB');
h="hellocpu";

save helloresult.mat ,'h';
end

2 Compile the program as below

mcc -mv -R -nodisplay MyExample.m

The option -R says the next option is for the runtime program.  The runtime option -nodisplay says you don't need to open any graphics window.  We are not using graphics so we don't need it.

It will take sometime to create the MATLAB excuatble.

2. Above step will Generating file "run_MyExample.sh" in your working directory.

3. Create your PBS job script
   Save below lines as file name pbs.sh

#!/bin/sh
#PBS -N matlab
#PBS -o matlab-out
#PBS -e matlab-error
#PBS -l select=1:ncpus=1
#PBS -q small
cd $PBS_O_WORKDIR
./run_MyExample.sh /home/apps/MATLAB/R2019a/

4. Submit your MATLAB pbs.sh as below

    qsub pbs.sh

5. Verify the job outputs are correct.

Same method can be used to run your MATLAB standalone compatible program without need of any additional MATLAB license.

Benefits of running your Matlab program at CCHPC19:

1. Access reliability: Standalone executables never fail due to license availability.

2. Parallel applications: Hundreds of independent runs are common for many applications. Using a standalone makes it possible to run these tasks concurrently.

3. Hide source code for intellectual property protection.

4. Multiple version of MATLAB could coexist at the same time.

5. Modular to load the MATLAB versions.

One of the settings is the environment variable GAUSS_SCRDIR which is required to redirect the temporary files that Gaussian uses to the proper scratch space, presently

export GAUSS_SCRDIR=/scratch/hpc-account

where hpc-account stands for your username. If for some reason Gaussian does not terminate normally (e.g. a job gets cancelled), it leaves behind large scratch files which you may have to delete manually. To check if such files exist, type

$ ls $GAUSS_SCRDIR
Gau-88477.chk  Gau-88477.int  Gau-88477.skr
Gau-88477.d2e  Gau-88477.rwf

Once you have determined that the scratch files are no longer needed (because the program that used them is not running any more), you can delete them by typing

$ rm $GAUSS_SCRDIR/Gau-*
$ ls $GAUSS_SCRDIR
$

It is recommended to regularly clean up the scratch space. If it is not done regularly, it can cause jobs to terminate.

The login nodes is for compiling software and submitting jobs.  Users should not be running compute intensive processes on the login nodes as this affects everyone.  All jobs should be submitted to the queue.
